The Prepayment functionality for sales and purchases work fairly well as long as you don’t need to change the prepayment to much.  It is NOT a progress payment function where you pay 25% down, then another 25% later, then the balance at the end.  It is really geared towards one prepayment for the order line. When you add a percentage to the Prepayment fasttab of the order, the system adds that percentage to each line which can be modified by line.  You would need to personalize your page to expose the columns on the line so that you can modified the percentage by line.  Hope it meets your needs.
